Here are some of the services I have used a lot, and continue to use to this day. They offer the best prices, excellent customer support and are the easiest to use.
Booking.com
It's a no-brainer really, but if you are a foreign tourist Booking.com is still the best site for booking hotels, capsule hotels and hostels in Japan.
JRPass
Rail passes are an essential purchase for most travelers to Japan, making the whole experience easier, more convenient and much more cost-effective.
The main Japan Rail Pass offers unlimited travel on the entire national JR network, including the Shinkansen. Many regional passes are also available.
Mobal
I've been to Japan many times on a short tourist visa, and have always been surprised at how overpriced some travel SIM cards can be, especially ones from the most popular providers or electronics stores. Mobal, on the other hand, have very reasonable prices, free shipping or pick-up services and English language support. They also donate a majority of their profits to charity.
You can also get 20% off long term SIM/eSIM cards that come with both a phone number and data.
Willer
The bus passes are a much cheaper, if slower way to get around Japan. They can also be used to access some tourist spots that are not near train stations.
You can also buy one-way tickets from various providers on the Willer website.
